I just got a new HD DVR from Dish network along with a new Dish last night. I checked and I am not able to get the local channels in HD. I called up Dish and they said that they would have to put up an HD over Air antenna so that I can get these channels. Also they couldnt guarantee which local channels would I get.
I live in Southern part of Waukesha.
Has anyone else faced similar issues? Any suggestions?

Yup.. EVERYONE else with Dish faces this. No local HD.  Surprises like this are one of the reasons our site is here. :)

DirecTV has some (4,6 and 12), but not all. Cable has most, but still doesn't have all.

The good news is that, with the right antenna, you can get all of them over the air, and because the signal is not compresssed, your picture quality will be as good and in some cases even better than what you'll get from a provider.

I have had dish for a while now.  I just hooked up an indoor amplified antenna to the back of the Dish box.  Then you go in to the set up menu and search for digital local.  It will automatically put them on your guide as a regular channel.  I live in Hales Corners, and I get all of the local at 85% or above.  Depending on which box you have you can hit guide on the remote a couple times and it will filter what you want. (all channels, subscribed channels, just HD, etc) I love my HD DVR.

One more thing, if you subscribe to locals though dish, the guide will label programming on all the OTA channels.  If you dont subscribe to locals through dish, the OTA channels will only show up as a Digital Channel 24 hours a day.  This is a pain, especially if you want to use the DVR for HD locals.  I guess if you want you can set up manual record times, but I'm lazy so I subscribe.  One cool thing with the VIP622 is that you can actually record 2 HD local channels and watch something on the Dish HD channels (Example HBOHD, ESPNHD, etc.) all at the same time if you want.
